少年探偵団の小林少年・井上少年・野呂少年は、春休みに井上少年の叔父が経営する長野の温泉旅館へ旅行に来ていた。
そこで働いている女中さんに妙な話を聞いた。
雲の上から巨大な手がニューっと現れ、畑の作物や家畜を掴んでいくというのだ。
三人とも信じられないと疑ったが、すぐにその噂は本当だとわかった。
井上少年と野呂少年が温泉から旅館へ帰る途中、宙に浮かぶ犬を目撃する。
まるで空から巨大な手が掴んでいるように、犬はどんどん上がっていって見えなくなってしまった。
そしてとうとう人間にも被害が！
村の少年が一晩行方不明になり、次の日に大きな木のてっぺんで見つかった。
少年は「巨人の腕に連れ去られた」と話した。
何とも信じがたい事件に首をかしげる三人を横目に、さらなる大事件が起こる。
美術品を積んで走行中だった15両編成貨物列車の、7両だけが忽然と消えてしまったのだ。
走っている列車が消えるなど、とても人間業ではない。
きっと巨人の腕が持って行ったんだ。
そんな噂が村中で囁かれた。
巨人の腕の正体とは何なのだろうか？
小林少年たちはこの謎を解いて列車を見つけることが出来るのか？
