A Plassans, berceau provençal de sa famille, tandis que le Second Empire est tombé depuis deux ans, Pascal Rougon vit auprès de sa nièce Clotilde qu'il a élevée et qu'il adore. Il travaille depuis trente ans sur l'hérédité, prenant comme champ d'étude sa propre famille dont il a constitué un arbre généalogique. Il a accumulé sur chaque membre des Rougon-Macquart des dossiers que sa mère aimerait détruire, pour que disparaissent toutes traces de la naissance de la famille.
Madame Rougon a réussi à convaincre Martine, la servante, et Clotilde de l'aider dans ce projet de destruction, en misant sur leur dévotion et leur souci de sauver l'âme de leur maître. Cependant, Pascal réussit, au prix d'une surveillance de tous les instants, à empêcher l'accès à l'armoire qui contient les fameux documents.
Le Docteur Pascal est le point final, le dernier volume d'une œuvre : l' "Histoire naturelle et sociale d'une famille sous le Second Empire", Les Rougon-Macquart. C'est aussi un roman scientifique où Zola exalte une médecine qui pourrait tout savoir afin de tout guérir, et un roman d'amour largement autobiographique que l'écrivain ne se résout pas à clore sur l'évocation de la mort: il choisit d'en appeler à la vie et d'ouvrir à l'avenir.

No es lo mejor de Zola. El doctor Pascal pareciera que quiere descubrir las leyes de la herencia genética, señalando lo bueno y lo malo del ser humano, y parece que casi nadie critica la relación incestuosa con su sobrina.
